jicbioimage: a tool for automated and reproducible bioimage analysis

摘要: There has been steady improvement in methods for capturing bioimages. However analysing these images still remains a challenge. The Python programming language provides powerful and flexible environment scientific computation. It wide range of supporting libraries image processing but lacks native support common bioimage formats, requires specific code to be written ensure that suitable audit trails are generated analyses reproducible. Here we describe the development tool that: (1) allows users quickly view explore microscopy data; (2) generate reproducible analyses, encoding complete history transformations from raw data final result; (3) scale up initial exploration high throughput pipelines, with minimal amount extra effort. tool, jicbioimage, is open source freely available online at http://jicbioimage.readthedocs.io.
